Well, I don't know if the MicroServer works on an USB drive, but the MiniServer does. In fact, the first release was for a USB drive.

You can install the Miniserver directly to your USB drive, or you can install it local, and then copy the entire installation directory to your USB drive.

Microserver should work fine from USB. It detects at startup if it's installed on a removable drive (such as an USB stick) an disables e.g. the option to start at windows startup. I've planned some more features for USB, but at the moment I'm rather busy. In two or three weeks I'll have more time an try to release the next version of microServer.

I know its bin a while but incase u r monitoring, why not run eyeOs of Abyss X1. I've tested eyeOS a long while back (early last year) but didn't have the time to keep track of what was going on and testing it again this year after I found it while cleaning up my testing pc web server I looked at the site for the latest and it didn't really disappoint and I managed to run it of a portable disk with Abyss X1. I haven't tried MicroServer yet but if I get a chance I will and post the update here.

UPDATE... Didn't like how slow Abyss was slow in parsing the PHP so now using PortableWebAp which seems to be pretty fast... Just dumped it onto a fresh Win2003 server and I'm flying running my eyeOS... I hope this helps someone out there...
